So about 4 months ago I noticed a musty smell in the car, I thought *sigh* this is just the new car smell finally fading away...
Well this past month I have been doing the sound deadining mod and have been putting Damplifier Pro throughout the whole cabin of the car, I am about halfway done and I am finally on the floorboards.
I pull up the passenger side carpet and there is almost an inch of water sitting on the floorboards.
So Ford has to fix this right? New carpet, possibly new wiring?
Do you think I could pay the mechanic another 200$ to finish Damplifying the cabin with my last 50 sq feet of damplifier? (The sound deading mod is long and tiring)
Does that musty smell go away once the leak is fixed?

Are you still under warranty? I wouldn't have much hope if you're not unless you can intimidate them like they try to intimidate us.
The odor should disappear after all the wet, moldy material is replaced. But there's another concern here now: the connections at the SJB. If not attended to, you'll start to have all kinds of gruesome electrical gremlins.

wouldnt the carpet be soaked? im just curious because i never had this problem or never noticed it...i guess ill find out when it starts raining but im real paranoid now...ive read all the stuff there is on the leak issue but kept thinking i was the minority that didnt have the issue.

No the carpet has rubber at the base of it so that water cannot pass through. it's wierd, everything seems bone dry until you actually pull up the carpet and the insulation underneath is soaking wet, and there is a pool of water.
it is still under warranty (22k), so I am taking it in to the dealership on Friday.
Should I ask the mechanic to finish my damplifier project for a couple hundred? You think a Ford mechanic would do it properly? I really don't want to deal with removing the seats so I can finish putting in the damplifier.

I'm with Nuke on this one. Even if you get the leak plugged and the carpeting replaced, the SJB is now a ticking time-bomb. Prepare yourself for brake lights staying on even after the car is off/locked, random dash/console lights coming on, rear defroster coming on and staying on randomly, cruise control randomly not working or shutting off, and maybe even some engine stalls. That box controls almost everything electronic save the engine itself, and God knows there's plenty of electronic stuff in the car.
You aren't going to want to hear this, but my advice to you would be to keep at the dealership and Ford, and be sure to consult your Lemon Law rights, because it may take the dealership a number of times before they get it right (if at all), and you may be able to get a different vehicle out of it if it goes that far.

its funny that you mention that. today I turned the car off and the warning sound was beeping at me...but everything was fine, lights off, keys out of the ignition.
Is there anything special I should say to the dealership guys to make sure my car is given the proper care?
The dealership may give you some flak if the time they'd spend cleaning the SJB connections isn't covered by the man-hours that the TSB allows them. But I'd think that any service dept worth their weight would oblige you since water + SJB area simply don't mix. The more knowledgable you are on the subject the more likely they'll do the right thing. At this point you know more than enough to put up a good argument. I think you just need to discuss it with the SERVICE MANAGER. It's surprising how they can be willing to do it right when they know they can't dupe you.
If you remove the traces of the problem, the stealership might not recognise the
seriousness of the problem until the electricals start to malfunction.
So do you let mechanic finish the job, NO.
Straight to the stealership for an appointment with the 'leak doctor'.
Its then documented and when the SJB goes south, you are
armed with one more piece of Ford paperwork showing the water problem...
