I've seen a tiny bit after going to the car wash but my car hasn't seen natural rain water.

Yea, not a lot. Just a little after I wash it. I just towel it off to make it like new.

If you open the doors and get down and look, in each doorthere are2 weep holes for water to come out. The rubber plugs may still be in them............take them out or they could have obstructions. If so, just stick a coat hanger up in the to clear them.

On my car the front weep holes still had the rubber stoppers in them.

I've noticed this same problem. Heres what happens > Open the door after a rain and water gushes out.

No way this can be good.

Any area of a car that retains mosture is going to rust - eventually - it's just a matter of time.

As a former member of the dreaded Water Leak around the kick panel, I too have water building up after a rain within the door seal area. As far as i am concerned, as long as it is not entering the cabin(carpet getting wet, windows fogging after every rain) then I am happy! I would still like to know how to fix it though!

I have that same problem on my 07 gt. I notice every time it rains, I get water leaking in from the drivers window like in the middle top part of it. It always drips on my seat. It also always fills up my door sills. The "mustang" plate has a small puddle everytime I get in on both sides of car. Do you guys have a picture of the rubber piece you removed?

After looking at the problem at length it looks like the water is entering the door jamb just below the window where that complicated door seal is attached to the door jamb. The water then runs down the back area of the door jamb and collects at the back of the door sill.
