there is a fix for the manual tranny for 07 and 08 mustang gts it is 1-2 gear syncro and 3-4 gear syncro are bad. all u have to do is take ur mustang to your dealers service center and have them fix it dont cost a dime!!!

Yes the problem appears to be (atleast in my case) the synchros for 2nd gear and 3rd gear. I have a 2007 GT with a build date of either June or July of 2007. i have had the 3rd gear synchro replaced after it went completely out and i lost the use of 3rd gear (the car only had approx. 5000 miles on it at the time). I am now currently having issues with the 2nd gear synchro (mileage is currently at 16000). Looks like im in for another fight with the dealer to get this one fixed too. Oh and i do have an aftermarket shifter, its only a Roush but better than the stock one.

4.6L WITH TR3650 MANUAL TRANSMISSION - CLASH OR RASPY FEEL - SHIFTING INTO 2ND AND/OR 3RD GEAR

ISSUE:

Some 2007-2008 Mustang vehicles equipped with the 4.6L engine and TR3650 5 speed manual transmission may exhibit a clash noise and / or raspy (rough) feel on gear engagements during 1-2 or 2-3 upshifts. This condition may be more pronounced when the transmission is colder than 40 degrees F (5 degrees C).

ACTION:

Follow the Service Procedure steps to correct the condition.

SERVICE PROCEDURE

Remove the transmission following Workshop Manual (WSW), Section 308-03B.

Replace with new the 1-2 sychronizer and 3-4 sycronizer assemblies, following WSM, Section 308-03B.

Install the transmission following WSW, Section 308-03B.

just got mine done car seems to be running great and shifting awesome no grinding in any gears no nothing! it took around 6 hours no big deal! now that thats fixed its time to modify!!!
