Motor mounts and long tubes
I'm going to upgrade my motor mounts to Prothane. Its probably something I should've done a while ago and/or while installing my headers but, my question is this.
Since the LT's are already installed, will there be any clearance issues getting the original motor mounts out?
I assume if I can get the originals out then the new will go in fine since they're smaller.

My bad, I thought you were saying that you switched back from heavy duty motor mounts back to stock.
Does anybody not like the feel of Prothane or Steeda mounts? Isthe ridetoo harsh?

Has anybody changed just one motor mount? The one on the high torque side? Would there be any downside to doing this?

Change both sides. The factory hydro mounts actually sag a bit with the weight of the motor, you'ld have a leaning motor if you just install one.
I installed my prothene mounts a few months after the LT install, you'll just have to jack up the motor to get the factory ones out, as they extend down into the frame. Once they're out, the prothenes are simple to install.
Only thing I don't like about the Prothenes is my Shaker scoop doesn't 'shake' anymore, it just twitches.
Slight amount of vibration below 2K, no other vibration being transferred.
