Did you ever call JDM, BBR or VMP and talk with them about your situation? They are Roush blower experts. I would want to know their opinion before I threw anymore money at the car.

I talked to Justin at vmp again today. He said that Mustang dyno's tipically run 15% lower than a dynojet, so the hp readings I am getting are fine.
The torque is a little off, and he said he is aware of the surge problem I have under normal driving, and he can tune it out ( local guys could not )

so basically it is what it is.
If I put my dyno plus 15% against The VMP dynojet dyno here is what you get.

VMP 429 hp and 404 ft lbs torque

My car 369 X 15% = 428 hp
327 X 15% = 376 torque
