shifting problems?

Yesterday my '99 Cobra started to clunk when accelerating in 5th gear. It also starting clunking when I shifted to 5th. You can hear it and feel it. Seems like it is in the rear end, but too early to know for sure. Any ideas? The car only has 16,000 miles on it.

I had a similar problem, mainly a rough shift from 2nd-3rd on the upshift only. Besides the occasional rough shift, it would even slip, with the rpms rising a bit before it would engage 3rd gear. Also, there was an occasional delayed engagement from Park to Reverse/Drive.

This started happening at around 50,000 miles, at first just one concurrence a day, and then it just got to the point where every other 2nd-3rd shift would either be rough or slip!

Luckily I have an extended third party warranty from my dealer for my 05' GT with 60,000 miles. They test drove the car and were able to duplicate my issues. They inspected it, and found metal on the magnetic plug.

Unfortunately they weren't able to find out the exact problem, because it was just cheaper to install a Ford Certified Re-manufactured Auto, which came with a 3-Year unlimited mile warranty directly from Ford.

It was just cheaper than tearing up the tranny and doing a overhaul. The cost was $2700 for the Ford certified tranny, total was about $3850 including parts and labor. Luckily my warranty covered everything but the $50 deductible.

I don't want to scare you guys, there is some silver lining. One is that we are talking about dealer prices here, a good independent shop should charge quite a bit less. Another is that the tranny, even with the rough shifting could have survived a very long time without fixing it. The rough shifting bothered me, but I'm not sure if I would pay $4,000 to fix it if I didn't have the warranty.

You will probably have more luck getting an answer posting in the 1999 model year section. There is a lot of difference between the 99 and 2005+ suspension.

I also have a 2006 mustang and its doing the same thing kinda jerks when it shifts from 1 to 2nd and reves up when shifting from 2 to 3rd, had transmission fluid serviced still does it and even had a switch replaced and still does it, do you think it needs the soleniod replaced?

What the ****, that **** is expensive for a refurb! Glad warranty covered that.

Yup. But from what I understand, Ford does not make any new versions of the 5-speed Auto, they just re-manufacture the ones they take in. But my mechanic says they look like new, they fix any of the weaknesses common in the tranny, and replace all the soft parts (clutches and bands).

Also factor in theses are dealer prices, I'm sure an independent shop would be much cheaper. There is also the zero deductible 3 year unlimited mile warranty the re-manufactured tranny comes with, which covers all parts/labor at any Ford authorized dealership.
