the 5.0 in automatic most likely will be faster, and definatly more consistent than manual for drag racing. I think it can also handle alot of power without issue.(like 800 hp- Although im not 100% sure on this #.) You wont miss gears or burn out a clutch with an auto.
Manual is fun though at times if you can drive it right
manual or auto either way i would go with a 5.0 over 4.6 for more potential
pretty sure the drivetrain you get with the 5.0 will be able to handle more power also

I'm going to put in my vote for the 4.6L swap.
It is less expensive, manual and will be easier to fit in your car than a 5.0. SC it and you will have gobs of power.
Most important, you said yourself that you hate automatics, so don't second guess yourself.
IF you must have the 5.0 then buy a used, not wrecked 5.0 with a Manual and drive the **** out of it. I know that it depends on the length of your loan, but you can get a 5.0 with payments around $300-350. Rates are so darn low right now. If you are shelling out the $5k - $10k for a salvage title and doing all of the swap work then it sounds like you have enough for a significant down payment... + trade-in? It sounds like you would have a very small loan on a slightly used 5.0.

Well I was looking at this 08 gt500 for $36,000 and I can trade my car in to make the price about $28,000 which is $400 a month I'm just doing my budgeting to see if I can fit that in to my bills

Best option if you can afford it. I bet you can find a GT500 for slightly cheaper than that, too, if you hunt around enough.

If you can afford to drop the 5.0 in with the auto, I'd say go for it! Then put a TCI ratchet shifter on it. Obviously a manual would be preferred, but 400+ HP vs. 300 w/manual...
oh and 3,000 miles you said? 5.0 would be my choice and I am a huge fan of manual
