OP I'm crying for you I also have a 06 GT and if this happened to me IDk what i'd do, I also try to take the best care of my car, but sometimes things happen Can you afford the repair the bill? hope everything will be okay keep us updated.
Wouldn't it be awesome if you got a BAMA tune and this whole problem went away?
OP AM sells 5.0 engines but idk how much it would cost to install it.

edit: nvm looked up some info on coyote swaps, and its cheaper to trade in for a 5.0 mustang!

I'd be looking into rebuilding, maybe even building up the bottom end for later upgrades!
I don't get why they'd try to sell you an entire engine if the block is still good, other than to rake you over the coals.
You can get a complete long block for ~ $3k here, just sayin
Did the dealer quote you what they'd charge to rebuild your engine? Even so, I'd look for a reputable shop to do the rebuild.

Hey stupid question, but what is the difference between long block and short block? is it the ford equivalent of GM's Big block and small block?

Take this short block for example, ModMax 4.6
Keep in mind, this short block is built to handle up to 1000 HP.
Compare that to the long block I linked and you'll see the difference.

Long block--engine assembly consisting of the block, crankshaft, camshaft, bearings, pistons, rings, connecting rods, oil pump, oil pan, timing covers, seals, cylinder heads, and intake manifolding, all installed.
Short block--engine block with all internal parts, such as the crankshaft, rods, pistons, and appropriate bearings, but without parts external to the block, such as the heads and valves, and the intake and exhaust manifolds.

It doesn't sound like the block is bad, sounds like a timing chain on one side slipped.
If you haven't worked on an overhead cam engine, I wouldn't suggest starting with this project.
I vote for: 1. find a reliable mechanic, sounds like the dealer sees a pot of gold. I think the timing chains should run about $1,500 to replace. Make sure both sides are done, make sure you get all of the old parts back!
2. Get a used engine and get a buddy to help you switch. Used engines from Salvage yards have a warranty to make sure you get a good one, you can switch it in a weekend pretty easily. I'd stay with the same year and from the same Mustang to keep things simple.
