It seems that mustangs are dyne'd with a SCT tool or other hand held programmer or are they using something else. I need to get the mustang tuned now that it has a supercharger installed. What is the best route to go?

Find a shop that dyno's Stangs. They'll write your tunes and load them on the SCT which you should purchase from them. Just buying a handheld tuner does NOT give you the ability to tune the car since the bulk of the performance-based parameters require license rights. The handheld stores tunes written by others and only let's you adjust a few certain parameters.
