Ford could decide to deny warranty on either of those just cause you have a different air filter in the car and nothing else done. I hear of such stories every week.
How you will get treated by your dealer if you have any kind of aftermarket part will be dependent on your dealer.... Some wont mind you have aftermarket parts. Many will find take the smallest part and tell you they wont warranty your car. Its the way dealers are.....
