My 2006 4.0 will start and run for about 3sec and die. New fuel pump, throttle body, fuel pressure regulator, at wits end!

Did you bleed out the injection rails and fuel lines after replacing pump? Also, are you sure the pump is good,even though new? There are some poorly made pumps out there. I never buy one from Auto-Zone or Advance. Is it at least a Carter,Ford, or NAPA pump?
Also, a key can lose its signature with the computer and need reprogrammed sometimes. Usually a security emblem flashes on the dash.

When I jump the fuel pump I get 50lbs at rail, when I tested the pump connector I get 13volts but no fuel pressure

Always check/reset the fuel pump inertia switch. Always replace fuel filter with new pump.
