3.31 Gears vs 3.55 and 3.73 What is the pros and cons
I am looking to get a Rear End Axle takeoff From a GT with a set of 3.55 Gears and I am wondering if I will be happy with the 3.55 or should I get one with a 3.73? also what wound I see in the way of 1/4 Mile time?
My car is a 2006 4.0 V6 all stock but I plan to do a lot to it.

Depends on your goals and if you are auto or manual, too.
Depends if you want to keep the car streetable and fuel efficient, track use or daily driver.
If you plan to go F/I at some point, 3.55s might be good enough for you.
If you want max acceleration and fastest track times, 4.10s would be better; but that will negatively impact highway driving.
You can always put in the rear end with the 355s and use them until you want to upgrade or change, if you need to.
373s are not that much different that 355s.

I don't go to the track I just want to get it to where when I do go I will see something under 15sec maybe closer to 13.9sec

f/i is forced induction and will do the trick. To go 13.9 N/A (naturally aspirated) is going to require some serious driving and supporting mods to go with it. I'm estimating you'll need 4.10's with limited slip diff, an aggressive dyno tune w/ CAI, alum drive shaft, drag radials, front skinnies, very good track conditions and as much weight savings as you can do.
What kind of improvement will I see over my 3.31 if I go to 3.55 or 3.73 as of now its all stock but I will be putting some mods on it later so whats the best way to go? 3.55 or 3.73 I don't want to run my mpg.
373's reduced my gas mileage slightly, but mostly in city driving, and because it's so much more fun to drive . On the highway, it didnt make that much difference on mileage, although the rpms to run a few hundred higher at 70-75.
You will feel the difference in acceleration though, with 373s!

3.73's won't ruin your gas mileage. In my auto @65mph, 3.31 rpm was 2000 and 3.73 rpm is 2300. I have a 17 mile drive to work every day, half city, half highway. I've seen a 2/10 mpg decrease in gas mileage with 3.73's and that's probably just because it's more fun.

When I had 4.10's in my naturally aspirated (NA) 4.0L/5spd PP coupe, I would still get 27 mpg on the highway, and that car had a decent amount of bolt-ons. My best ET was 14.312. I had a BLAST racing that car -
They're a nice mix of performance increase and very small economy hit. 4.10's are great too, but the way I use my car (semi-regular long cross country trips) the 3.73's are a better fit for me.
Also with the blower, I'm out of first gear almost instantly as it is.
