Somebody else had a similar problem recently and it turned out to be the ground wire at the starter.
Have you had the battery and alternator tested? While that doesn't sound like the issue here, you can easily get it done for free so it is probably worth a shot anyway.
Other than that, I agree with Bullit and start from the very beginning and work your way from there.
Good Luck... electrical gremlins are some of the worst.

88 Dodge Ramcharger for those things a mustang just can't do.
The wires had been crimped in them, and then heat shrinked over. The heat shrink was holding the wire in well enough it worked MOST of the time, but would still jiggle loose. I smashed them closed with a hammer as much I could until I can replace them with some better ring terminals.
What are the best ring terminals to use?
This was the short 6" wire that goes from the battery to the chasis, BOTH ends of it had failed... making it all the more difficult to diagnose.

I'm having a bit of the same issue since I got the chip in my car.
It'll randomly die sometimes, sometimes only for a half a second. On rare occasion it'll completely shut off. Difference is, though, I don't lose electricity when it happens. The gauges keep where they're at, my wideband keeps reading, the lights don't go out. The injectors DO stop firing though - my AF ratio pegs 22.4 (all open air)
If the problem doesn't solve itself within about a second and a half, the instrument cluster reads -------- and the engine won't run till I turn the key off, and back on... then all is back like nothing ever happened.
At other times, it'll do the same thing, but opposite and stick all the injectors open - AF dips way rich. But it never stops running when it does this, it has always recovered.
I'll check that wire out though - maybe I've got bad luck.
