Default GT having acouple strange problems

Hey guys,
I had a 09 v6 for the longest time, kind of got bored of her, so i decided to pick up a 2000 used GT as more less a project car ( i work at fords and make the 4.6 cams for the GT)

The car was bought used @ 93k kms and is still around that area
Ive noticed 2 problems with the car since i picked it up

1) when the car is cold it seems to start making a really loud noise from the engine, and the car sits idle at 2000 rpm (the car is manual btw), and it seems ocasionly i can get the sound to go away by jumping the throtle quick and bosting the RPMs to around 5000 area, then it comes back down, it seems to not always be there when its warmer out, but ive noticed it alot more when the car is cold, also when shutting it off with this noise on, even after the engine shuts off it still makes the noise for a extra secoand or 2, not really sure if its a belt or what could be causing it>
also when this happens and say im in 3rd gear, the car will stay at 2500 or so RPMS and make the noise, and still keep the car rolling at that pace, even if im not on the throtle (which i usualy press the clutch and rev it quick for it to stop)

2) Since im usto a brand new factory v6, im not sure if this is normal, but when im accelerating, i hear was sounds like a louder knocking sounds ( not really a knock, just sounds like put put put put kind of) when i increase the rpms, but if i stay at a constant RPM, the sound isnt there, im not sure if this is normal ? or possibly a timing chain problem.

Any input on these problems would be great

crank or piston rod beqring thats spun...happend to me,btw the problem gets gradualy worse till kaboom.it was easier to do a engine swap then $$$ rebuilt! engine swap took me a week taking my time....
