If I were to replace my stock heads with cobra heads, would there be any problems and HP gains? Also would I need to replace the intake manifold? I found some for cheap.

You need a whole entire swap kit.
Heads, valve covers, timing cover, upper and lower intakes, bigger T/B, atleast 24Lb injectors, Possible exhaust.
Approx. 50hp. with stock cams.....65hp with lifted cams. Alot of work.....15-20hrs....
