Air/Fuel Issues...

Air/Fuel Issues...
Recently the fuel pump went out on my 98 Cobra. I replaced it and the car started fine. It ran terribly, like the injectors were clogged, and after a can of complete fuel system treatment, the kinks improved.
Now, the problem I am encountering is this... when I start the car for the first time of the day, it runs like a scalded pony. After I turn it off and then come back to it, it runs horribly. It starts fine, but attains a lazy idle, almost like it's misfiring. Then when I depress the accelerator pedal past 1/8-way it hesitates to gain rpm and does it very slowly. If I just barely push the pedal, it gains rpm well till it hits 3,000 rpm and then it starts choking, kicking and sputtering. Letting off results in regained composure.
Last drive, the engine light came on. I took it by Advance and there were 4 codes: 2 for the mass air flow sensor and 2 stating that each engine bank was running lean.
Is the MAF my problem, or the new fuel pump, or what??? Please help, I'm saddened cause my pony just limps around now.
All help appreciated.

This applies to the 98 Cobra too https://mustangforums.com/forum/5426292-post8.html
Alright... I think I'm starting to understand now. I did have to "modify" the basket a little in order to get the pump to work. But, if that's the case, why would the car do just fine when cold, while having less than a quarter of a tank of gas?
