Default Weird Transmission problem

Hey everybody, I have put a LOT of thought and effort into fixing this but I have given up solving this on my own, so i thought i would turn to the forums for help.

I have a 96 GT, with a 03 motor, and a tr3650. I have fixed all of the problems with the transmission fitting properly, but I am having a big problem with shifting.

It is a BRAND NEW tr3650, and I got a sweet deal on it. I thought it was too good to be true, so we took it apart to double check and make sure it looked new. It had looked like it hadnt been shifted once so we put her back together and bolted her on to the car.

Anyways, the problem is that I am having MAJOR difficulty shifting into first. From a dead stop it will constantly grind and it is almost impossible to get into gear. For some reason, when i am stopped, put her into second and then into first it shifts flawlessly with no grinding. Every other gear works fine.
This at first made me think that the clutch was not aligned properly. So I did the auto adjust with the clutch pedal, and this didnt help me out at all, and now it will not auto adjust itself when i do the procedure. I am now starting to think that when we had the transmission apart, we accidentally put the 1st to 2nd syncro in backwards (if that is even possible). Or it may be something completely different.

Anyone who can back my theory up or has a similar problem please let me know. Thanks!

i forgot to mention in earlier post, but it also has a slight leak from the tailshaft seal, (where the d/s slides into the tranny). I have tried adding fluid to see if that fixed the problem, but i havent really noticed any improvement.

Does it grind going into reverse. If so it sounds like the clutch isn't releasing properly.

its weird because it goes into reverse really smoothly, no grinding whatsoever
