Default car running like crap after t56 swap help! JAZZ chime in!

Ok well i got the t56 in but now i ran into something else. My car runs like crap now. If i accidently switched the o2 sesnor sides could that cause my car to run horribly? I have extenders and i might have swapped them.
To describe the symptoms under light throttle it skips and bucks. Under full throttle it will studder and then take off. Sometimes it will run great but then 10 seconds later it will run like crap. I checked all of the coil packs and had replacements here at the house so i switched them so its not that. What else do you all think it could be. What could i have left unplugged. Also i used stock gt harness with the transmission and just didn't worry about reverse lockout.
Help!

This is not an issue of the O2 sensors being switched. You didn't mention any trouble lights on dash, so you need to just go back through all the things you did to figure it out.

I had no issues with wiring harness other than to extend the wires to the reverse light switch. I had to re-use my T-3650 reverse switch as the plug was the wrong size for the new T-56 one. This would not make the car run poor, so you must have unplugged something during your work that is unrelated to the trans itself.

Not to hijack the thread, but does anyone have a write up for a t56 swap in a 96-98 equipped with a t45

Well it was the o2 sensors being swapped (wires and everything). By swapping them the computer was thinking the driverside (which was the passenger side) was running lean and it was adding more fuel to the side passenger side, and vice versa. So by adding fuel and and taking away fuel from the wrong side increased the problem. Oh uberstang, the t-56 swap is really the same as a 3650 except you will need a different a clutch (11inch). The flywheel might be different to but im not sure!
