Just a wild guess, but does the kit require a master cylinder or brake booster upgrade? I would've guessed that there was air in the lines, but clearly you have already thought of that. Is there any way that you could have a vacuum leak through the booster?

Our cars use Ford's Hydroboost power assisted braking, it uses hydraulic pressure from the power steering pump to provide the assisted braking--not vacuum...
OP, is that 4" of travel with or without the engine running? If it's with the engine off then it's normal for the hydroboost system--it's a bit alarming when you first become aware of it after doing brake work (was for me anyhow).
Now that you have noticed it you may also find the brakes feel a bit spongy on the road, and you will bleed them one or two times more to be sure--at least I did.
Finally you will realised that they are stopping the car fine and working fine as long as you don't obsess over it--it's just the way the HB brakes feel...
