You can use the 4.6l harness I would assume.

Out of curiosity have you already purchased a 5.4 to swap in?

Yeah i have the 5.4 already. I got it yesterday to be exact. I just been putting on the accesserious on it and the drive belt system. Okay so it would be easier to use the 4.6 wiring harness?

Yeah i got a awesome deal on it. only paid 1200 for it. Complete engine just no powersteering pump or ac compressor which ill just take off on the 4.6 and put it on the 5.4. My 4.6 died locked up on me so i had no choice but to find a new engine.

As long as your happy man, as far as the wiring it should work, your staying with the 2v type engine so it should be a plug and play, to my knowledge anyway

I don't know what to tell you about intakes....I want to say I've heard that a navigator or aviator intake will clear but I really don't remember where I saw that or which one. Maybe try doing a google search on that?

As for the harness, it should work once you lengthen some wires and change the pigtail for the alternator....or at least that's how it worked with my 4.6 2v to 4.6 5v swap.

Pretty sure you're gonna need a new hood. That 5.4 block has a taller deck height (by a couple inches) than a 4.6.

I'd be inclined to believe this. I know most of the intakes for the 5.4 are what make it too tall. I think if you got a nice tall hood you would have a lot larger range of selection for intakes.
