Default 2000 GT Having ECU/Trans Problems

Hey guys!
Its a 2000 GT Automatic. Few issues. Theft light is always on when the car is off and on. Its not blinking it just stays on. When i try to scan the ecu with my code reader none of the readiness monitors show up i.e. o2, cat, evap, missfire monitor check engine light is not on). I tried 5 different scanners. It feels like there is an ecu glitch. Also when you drive the car normally the trans doesnt want to shift from 2nd to 3rd up hill and sometimes it feels confused (shifting up and down between 3rd and 2nd under normal driving) and trans shifts fine when you give it a load.
Please help me fix this pony!

Its a stock car. Only short ram intake and flowmasters. I don't think it has any piggie back computers or a chip.
