I just finished swapping in a new long block on my 01 gt and after putting it all back together I noticed a pretty bad exhaust leak coming from the passenger side manifold. I cleaned both manifolds before putting them on the new motor with new gaskets. I also torqued them to spec and after many hours of frustration I still can't figure out why it's leaking so massively.
