What brand pads? I've seen quite a few complaints over the years where the scenario is some guy gets replacement pads from the local parts store and they are too thick.
I will say though that I've bought lots of pads for lots of vehicles over the years from Autozone etc and never had that problem, so when I see the above scenario I always have doubts that there's another issue such as the guy doesn't know how to compress the caliper all the way, but there have been a couple times where it was somebody I was pretty sure knew wtf they were doing and they reported having to sand the pads down in order to get a proper fit, or even comparing the pads to another stores brand and confirming that they were too thick.

With everything new I'm going to reject all the past history at this point since I can see no reason for it to be a factor. Seems that piston compression is not the issue since you had yet to connect the lines.
To rule out the bracket have you tried slip the caliper on the rotor without the bracket?
Both sides have the problem - pad thickness checks out, calipers check out, rotor thickness too. I'm thinking the new rotors may be warped out of the box. Quality control ain't what it used to be. Hopefully the store you bought them from turns rotors. Set them up on their lathe and check them out. The tolerance is real tight on new pads and rotors so if they were part of bad batch and are a little off that could be your problem.
