sounds like someone may have pushed down on your window without it being completly down, i cant think of anything other than opening taking door panel and everything off to see if the window slipped somewhere off the track, or there is a bend in some of the equipment

ya that or people open the door by grabbing the window i seem to have fixed it by opening the door up again this time i had a little more time than last time and did a better job at trying to fix it then let it stay in the frame for a day to make sure it sets in and it seems to have worked.

This seems to be a common occurrence in 99-04 Mustangs. Your passenger window has come unglued from the rear mount on the regulator. When this happens the window tilts forward and will not seal properly and will be 'rolled up to far'.
Remove your door panel and roll the window up and you will see what is happening. It is not hard to fix, you can just re-glue the window to the channel. In my case I replaced the rivet with a 1/4-20 and added a #10 screw. I made some drawing that might help (the drawing is for the drivers side, so just reverse it)

I know this is old and probably a long shot, but is there anyway to get a higher quality image. I can't make out any of the words.

And here is a video I made a little while ago on how to adjust your window as well as replace the door hinge pins & bushings (which could cause this issue too).
