What are my options for a set of heads for a 99 - 04 GT? Aftermarket & performance focused of course...

For a good set, you are looking at $2500.00-$3000.00. Check with GSXRintensity, he just got a set from Fox Lake Racing. I recommend either VT, Fox Lake or MPH.

aren't all the aftermarket heads just machined stock heads for our 2v's?

Like redass02gt, everything I've seen advertised is remanufactured Ford 2V heads. Would it be cheaper to have a quality P&P/valve job done?

I think you can get stage 2 heads from fox lake for around 2,000 there suppose to be pretty good but any heads you buy are gonna be pretty high.
