Default 1998 Mustang GT off road H pip

I recently purchased a BBK off road H pipe no cats for my 1998 Mustang GT I have no other exaust mods other than 2 chamber flowmasters (soon to be replaced). I am well aware that the check engine light will come on with out the addition of mil eliminators. But my car has been bogging out similar to what it would if the fuel filter needed to be replaced. This problem started 2 days after the addition of the H pipe. Will the mill elim fix my problem? Or is it just a weird coienceidence that something else went bad at the same time I added the pipe??? Please help I am completely baffeled. And i got no power and the f***in sucks!!!!!! Thanks for your help.
