Installing headers on a 5.0 is a pain. But, it is even harder on the 4.6. Personally, I would leave them on for now. And surprisingly, they actually flow pretty well. They don't actually become a restriction until you start adding boost and other F/I. Your mid-pipe is the main restriction in the exhaust. Bent tubing and 4 cats = a decent loss in horsepower.

How should i go about correcting the mid pipe problem, I dont want it to be so loud that i get pulled over all the time and enough back pressure so my valves dont burn up, but i want more hp/tq

Don't know what you mean, but your valves won't burn up. As for curing your hunger for power, you're headed in the right direction. As for a mid-pipe, you'll want something that matches well with the Flowmaster's. Personally, I love the sound of X-pipes, they sound great throughout the rev range. However, it does not sound that great with the X, or at least the Bassani X-pipe. Usually, X-pipes are for straight through mufflers and H-pipes are for chambered mufflers like Flowmaster. With that said, I think a catted BBK H-pipe will sound good. It will give you that deep muscle car sound without being too obnoxious or loud. I've used several variations of exhaust and this is my favorite. Plus, with the cats, you will retain a decent amount of back-pressure resulting in low end torque. And you won't smell like a lawn mower every time you drive(unlike if you went with an off-road pipe). With 5.0 cars, a tune is worthless on stock motors. But usually, hand held tuners from SCT, Superchips, etc, work quite well for the 4.6's And if you do add gears, it will feel like you've gained 30+ horsepower. Not to mention it can actually improve your m.p.g. And what good is getting this power down if you can't shift. As you probably know, the stock shifter is garbage. I would throw in a short throw shifter to really make shifting fun. MGW or Steeda is what I would get. I hope this helps man!

I really appreciate all the help, I thought running exhaust with no back pressure burnt up the valves. But it was just something i heard once.

No problem. And the valves will not burn up. I am sure more guys will come in tomorrow and give their .02. But I guarantee the one mod they will tell you to get(or two) is a new mid-pipe and gears. But hey, it's your car and do what YOU want to do with it. Good luck man and let the modding begin.

OP get gears , loose some car weight , ad a STS (that helps IMO) and get some stickys and you should be golden. Not too mention practice your launch in the mustang since you are new to them.
