Well how specific do you want to go? They have a different front bumper cover, different hood, different rear bumper cover. different wheels. Different engines, different transmission tail shafts, different gauge clusters, different headlights, different rear spoiler, different front brakes..... that's what I got off the top of my head for the big stuff.

Realistically, the appearance of the cars, the interiors, even the transmission as far as I know are all very similar. Sure, cobras have better brakes (actually, come to think of it, did cobras get brake upgrades on the Original SN95 models '94-'98?)
But in terms of performance, durability, and collectability, there's no comparing the two.

But there isn't as much of a difference between the 98 GT and Cobra as there is for let's say the 03 GT and Cobra.

I know they say cobra on them, but is there an actual upgrade...say like between the GT's and Bullits, and the GT's and Cobras of '99-'04?

but in all honest.. I thought there was something different with the brakes. They might just be larger rotors though... and say cobra on the calipers
