I have a 2006 Mustang GT with a stick shift. It has an intermittent severe hesitation that occurs only after cruising for at least an hour at steady (cruise control set) highway speeds. It will occur in any gear when I accelerate to pass on a 2-lane highway. It will also occur when I pull away from a stop at an intersection after exiting an Interstate. Feels like the injectors or ignition shut off completely for a fraction of a second. The strangest (I think) is that it will occur after a short engine off stop, like at an Interstate rest area, when accelerating up to speed again. I’m really concerned about what this "whiplash" is doing to the driveline. Any ideas?

It's the fuel pump. There is a TSB to get it fixed through Ford. Make an appointment and drop it off for a day.
Basically air bubbles get trapped around the fuel pump during long cruising and when you give it extra gas it sucks up the air and causes the hesitation.
