Default 5 speed transmission swap technical problems

My dad and i swapped a auto trans to a 5 speed trans we changed the necessary like wiring harness the pedals and flywheel but when we went to get it tuned and dynoed there seemed to be a technical problem at the time of tuning we changed the cpu to a 5 speed but it wouldn't start or crank at all the dash would turn on and a wrench tool light would turn on ....so my question is if we missed a cable that needs to be changed or a sensor missing ?? Thanks for the help in advance

I don't think what the shop did vs what ford does for programming the PCM is the same.

The PCM needs the vin number of a manual car to create the baseline tune file that the car needs. Without it, you can tune it all you want with an aftermarket tuner (or dyno associated tuner) and it won't start. I doubt your shop has the Ford OEM tune files.

Call the dealer and ask about it. I'm pretty certain that's the case, especially since it doesn't sound like you got the PCM out of the donor car.
