This is an easy one. Get heads. They offer the most bang for the buck (more HP per dollar spent.) And since you are already removing the manifold to change that, you might as well do the heads too. You're right there and it will save you time and money in the future. If you have enough money left over after doing the heads and intake, then do the cam too. Again, you're already 1/2 way there with the top end off, might as well make it complete. Get a good Heads, Cam, and Intake combo and you can see a gain of around 100 or so RWHP.

tb and maf or a short throw or subrames. or you could just save for some heads and a cam.
LoL, beat me to it by 20 seconds
But if you're in the mood to do some manual labor and searching, you cna get some nice GT-40 heads from an old Ford Explorer in a junkyard. You can even grab their intake as well if you haven't bought the cobra intake yet. That will be fairly inexpensive and will give you some nice gains.

I believe that midway through 1997, they switched from the GT-40 heads to the GT-40p heads. They're still good but can be a pain in the ass too due to where the spark plugs go, the way the headers sit, etc. But if you look at an explorer thats 1996 and below, you should be able to pull the regular GT40 heads and intake from it. They will flow MUCH better than your stock mustang ones and are a really cheap.

Oh, you were looking for exact years..sorry. gt40 heads started in 1993 and stopped just into 1997... GT40P heads started in early to mid 1997 and stopped in 2000 .

H/C/I if you have the money. If not, tb, MAF, etc.
Don't forget about suspension work also. upper/lower control arms, struts, shocks, springs, cc plates, subframes, panhard bars, torque arms, coil over kits, torque box reinforcements, strut bars, rear sway bars, etc. You can easily spend 4K on suspension if you wanted to.
thanks for the help guys, but whats is the better heads gt40s or gt40p's? does anyone know were i can find a set of them? If i do a cam do i need to do anything to the heads, like rockers and rollers, or springs? I was thinking about a e303 cam. is that a good cam for a daily driver?
