don't know anything about the trans swap, but i do know that either way it is still not where it should be. When changing to a short shifter I had the same problem. It turned out one of the motor mounts wasnt even connected to the block.The entire engine was cocked to the side. My car was also in an accident involving the right side 1/4, the whole 1/4 was replaced. would have never know that, but i ripped the interior out and saw some creases in the center of the car. So dont always trust Carfax b/c my Carfax report was clean.

yeah carfaxes only show up on cars that have been reported to the insurance company or that have been taking to most of your "commercial" style of body shops. if the damage was never reported to insurance, and the car was taken to a "local" or "custom" body shop, then the damage will never be recorded. a lot of states are passing laws where body shops have to report the specific repairs with VIN numbers to the DMV weekly in order to keep damaged (and possibly dangerous cars) off the streets.
my friend from England was telling me they have very lax laws over there in dealing with insurance companies, body shops, and salaved cars. i guess from what he was telling me in England if say a 1997 325 BMW was hit from the front and technically totalled, then they find another similar 325 that was in a rear crash, CUT THE TWO IN HALF, and the WELD them back together!? ... yeah crazy i know. then they resale them for the price of a perfect car. unfortunantly i guess a lot of people are having injuries from accidents that are greater than they should be b/c the integritity of the cars are not what that sould be from the factory. one car was t-boned outside my friends office and where as a normal car should have just crumpled in the middle, he said the force caused the welds to fail and the car literally split open like a tin can. the passengers had a lot more serious injuries than they should have had.

Can someone post a pic of their AOD or Manual tranny shifter?
when I removed the man shift rubber boot, the rubber was cut up and the shifter was not through the center hole in the rubber shift boot. The boot is attached to a gold metal frame. The frame was only half bolted down, and was wiggling around.
Im gonna check the tailshaft now.
