Default 5-speed to automatic

O.k. my dad has a 94 GT. It had a 5-speed from the factory. He wanted to have an automatic, so he had one built. The tranny is in the car and he said he has a CPU for an automatic car. So here is the question, he says it runs kind of ruff now. He talked to a guy he knows and they told him that there are different sensors for the auto and the 5speed. I do not understand how this would make the car run different. Is there a difference between auto and 5-speed as far as injectors, cams, etc. I tried to use the search function but it did not work for me, thanks for your help.

Shouldn't have anything to do with the engine running rough... There are different sensors and such, but that should have nothing to do with how the engine runs unless the computer is for a different engine or year model... Good luck
