Default 5.0 motor issues...motor shake...ruff idle?

hey guys i just put in a motor in my 88 GT with 80,000 miles on it; i put a B cam in it and a light wieght flywheel i also put my supercharger on it....but since iput this motor in it giviing me a ruff ruff idle some backfireing if it doesnt turn over on the first few cranksand i cant figure out with it might be. do you think the timing chain is off a tooth? would that cause a bad idle and slow rev when i hit the gas? i havnt driven the car yet and im about to rip it apart to check the timing chain...let me know what you all think...my dad who was a streetrodder thinks a valve is sticking because a push rod didnt seat properly...im just not sure at this point thanks guys

hard to say...does it have a dead miss?...did you do the usual stuff..set tps,timing etc
