Default vibration coming from tranny area

so awhle back i pulled my engine, re-did the bottom end and through HCI on it, and when i put the tranny back in, i got a vibration. i'm assuming it has to do with the trans. i did not replace the pilot bearing (came with re man crank) or my throw out bearing. i also didn't do anything with the flywheel or clutch.

so the shifter vibrated bad, and i know it wasn't my tires, it was totally different. when i get to 75ish the damn thing starts roaring from the shifter area, almost like and 18 wheeler blowing is horn every time i acclerate.

the one prob i ran into when putting the fly wheel and pres plate was two or so bolts stripped as they went in (believe me i tried not two it was bound to happen with my luck) so i snugged them down and got them a level as i could (couldn't torque correctly) so i'm hoping that is my prob.

i got a sweet deal on a dual friction clutch/ford racing pressure plate with little miles on it and i'm about to pull the trans tommorrow. please help me do this right this time. (i would have done it right the first time but the funds ran out.)

any suggestions/input on what the prob might be would be great, thanks
