It does make it a bit more difficult to diagnose, but we have some clues to go on .
For instance you said the fuel that came out of the fuel filter looked like coffee? That is not normal. Im inclined to ask you how much fuel was in the tank , and how often do you let it run down to empty? I would have the fuel pressure tested, and run a good fuel injector cleaner through the tank, along with some dry gas.

When a problem has you running in circles go back to the big 3. Fuel, Air, Ignition.
I'm tempted to say its likely your ignition system. But, you're not going to be certain without some diagnostics. Get a multimeter and check your ignition system. There are tons of threads that will guide you there.
Rough running could be one of hundreds of causes. In my experience with my car, bad dist. wires, bad strator coil, bad ignition coil, fouled plugs, have all caused it in their own way.
Also, not to be pedantic but use some line breaks. It makes your responses easier to read.

if it's running rough, (dare I suggest this method as I know there are some that'll cry foul on such..lol) Anyway, grab a pair of insulated spark plug wire pullers....gee they make such?? wonder why..lol again. Anyway, first make sure you have the wires in the proper firing order for a h.o 302 = 13726548, if all is good there, then fire it up and pull a wire off at the plugs, one by one, noting any change in rpm, when you reach a cyl with no change, that'll be the misfiring one, then make sure said cyl has spark, if such does, do a compression test on the cyl, if all is good there, check said cyl's inj via use of a noid light, if it has good pulse, ohm the inj out, if such tests good, swap inj to another cyl and see if that cyl now becomes dead, if it does then you've found the prob.
