I have done about three sets of long tubes and loosen the motor mount to lift the engine. If anything, it makes the install go smoother rather than fighting the header to get it in place.

i loosened the motor mount and raised it and it slid right in, however when i lowered it, the header hits the inside of the member, so im going to have to pound that in a bit or cut it, fully lowered it pressed the header right tight to the head

If you have worn/old motor mounts things won't fit right.
Before you get out the hammers/saws, try a new set of motor mounts........

I was going to install new motor mounts, i want to just stick with stock. the ones most people sell are the convertible ones. I read that those will make the engine sit a bit lower, if that is the case it will make the problem even worse. How much lower do they make it sit?
