I'm having the same exact problem with my 1997 Mustang GT. It has the same system and everything, I originally had the stock deck in it but changed it to a pioneer deck hoping the problem was in the deck but I'm having the same problem.
And I just checked all of the fuses that are supposed to be for the radio and found nothing. There's another thread on this but it died about a month ago:

You didn't listen to my instructions about the fuses in that post. Until you do I am not going to give you the next thing to check.......................................
So I pulled and checked every single fuse in my car and everything is fine. I took out my rear seats to try and see if that could help me see anything better, and it did but I couldn't find anything wrong with it. I would say that maybe the amps are just blown except for the fact that I lost all sound from all four speakers at the same time, so both amps would have had to blow at the same exact time and thats highly improbable. Anyone else have any other possibilities? I'm at a loss.
I would probably look at the back of the radio next. Make sure all the harnesses are plugged in nice and tight. Give them a "jiggle"(techniacal term) while it is powered and see if it makes any difference. Do this with the connections at the amp as well.
I did all that too. I checked each fuse, under the steering wheel and under the hood, and all were fine. I also checked the connections on the back of the head unit as well as the amps, everything was connected and tight. I'm not sure what else it could really be. Any other ideas would be very helpful. the next thing I would do then is check for power at the amp. I don't know what wires to check other then they are usually a little thicker, but turn the key and deck on and check each wire. You should have one wire that has +12v on it constantly and one that will switch with the deck to 6v.
do you have a volt meter or test light? I would guess no huh? I am not trying to talk down to you but I am not sure how basic you want me to get as far as explaining to hook up the ground on the meter or light?
all you need to do is hook up the ground on the meter or light, and start checking the wires in the harness on the amp. Turn the key on and just start checking one wire at a time.
