Manual shifts are harder on the drivetrain without a good driver when compared to the average auto. However, an auto with a strong shift kit will be harder on the drivetrain than a manual with a good driver.
My 8" has taken me to a 13.2@115ish quarter mile many times...behind a manual tranny (most think I have an auto if that gives you any indication to my driving skill). I've had no problems through the last 16 years and am now up to an estimated 375hp. The weak link is still my tires...[&:]

I had the 8" with 28s and the car had a history of being tortured by its engine (once hot) and drivetrain condition. The axles were bent, but didnt break in the 6 years before I upgraded. I got them straightened once, but they went the same way pretty soon after.
I ended up with a 31 spline 9" with Richmond gears only because some guy couldnt pay the workshop. Fully rebuilt with Mustang housing for $1000 aussie (say $750 US)
it seemed like a good deal at the time!

Iam maintenanceing my rear axel this winter. One of my axels is bent and Iam going to buy a new one. Iam also going to put a locker on and a new ring and pinion. I have a 9in with 28splines, can I switch to 31splines since I am going to buy many new parts for my rear axel.

With a new diff, yes. Just get a 31 spline locker.
