EGR, or Exhaust Gas Recirculation, is where a (significant) portion of the engine exhaust is diverted back into the intake of an engine.
This is done to reduce the creation of NOx (mono nitrogen oxides). The introduction of the exhaust gasses cools the combustion temperature enough to curb or reduce the NOx emissions of an engine. http://en.wikipedia.org/wiki/NOx
By using an intake manifold that is designed for "engines without EGR", no matter the original design of the engine, it becomes an engine "without EGR" because this manifold will effectively block the EGR passages. There may be a "butterfly valve" in the upstream exhaust that may need to be removed to complete the conversion as well, but this is a small issue.
Does my answer seemslanted one way or the other in regard to your manifold selection? (ie: EGR use)
I do not know if EGR was used on classic Mustangs of certain years or not, your car may or may not have been equipped with EGR....
