3M-8506 is a bedding and glazing compound used to set the windows on the early cars. Its like the butyl and its non hardening. You can get it from NPD, car paint dealers etc. Theres an article in mustang mothly about this. Jim Smart author (6-2006 is when i downloaded it)

Actually there is butyl in a caulking gun format. It is non hardening and works great. No leaks on any of my windows. NAPA wanted 18.95 a tube, but I found it on line for $5 per tube and $5 shipping. I bought 3 tubes and paid $20. Three tubes were enough to do the entire car. My neighbbor is a body shop manager and he never heard of buytl in a tube (only stripping which I wouldnt use). Like I said it is messy, but it has worked great.

Thanks for that link its a hard call on which to get but it appers both will work great. Im leaning towards the 3m stuff simply because I have never been disappointed in a 3m autobody product they are always outstanding.

I cant blame you there. I think the important thing is to get a good non hardening sealant. Also I would tape off your paint when applying. Once you have installed it, I would find a small tool like a nail file and work the sealant into every crevice you possibly can. Good luck.

Okay I got the back window out with no problem
I cleaned the channel up pretty well. there is no loose paint or dirt, rust.
The window had been put in dry, there was no sealent of any kind between the rubber and the metal.
There are two small rust holes about 1/16th around near the lower passenger corner
There is a crease on lower driver corner of the window channel. Water has been leaking in from these spots
How should I seal them? They are very small and over all the metal is in great shape.
The trim clips are in great shape as well.
