They make replacement parts for all of the sheet metal you need. They will need work to fit, but will overall probably take less time.
Your cowl is probably rusted out (the vent area beneath the windshield) if you have that much rust coming through. That ussually means the floors are on the way out. The whole cowl can be replaced , or parts of it at a time.

Carlos you wouldn't happen to have some pics on hand. I will also fix the towers since there is room, and it is a safety concern. Will 16 gauge be good or should I get something thicker.
I had payed someone to fix the towers a while ago, I just noticed that all he did was tack some thin metal on there I could bend it with my hands. It was only held on with about 4-6 small tacks. Last time I take it to get repaired, I am going to start doing the work myself. lesson learned.

That will re-enforce the whole bottom of the tower. It goes in the pit under the control arm. You will then still be left with that hole on the engine compartment side. I would fabricate a patch for that as well, which may be a little more difficult. I don't know what your budget is like, but you can buy a repro shock tower and cut out a patch panel and weld in. That would be theasiest method as the peice is already shaped.
Really, the whole tower should be replaced considering its condition. I would also at least patch the bottom of the other also, since it is likely in poor condition as well.
Brief article on whole tower replacement. Maybe a little too involved for you.

Here is a link for the shock tower. $129. At minimum I would cut off a nice patche to replace the bottom rotted portion of yours. To do it right, Just replace the whole tower.

Looking good and what a great thread. I am in the process of doing the same. Hey guys one quick question: When you remove the fender (say drivers side) in between the side panel (behind the fender) and by the door jamb is a lot of that factory seam sealer, all built up, etc. Is it ok just to remove all the junk? It is factory and not someone hiding something, but I want to remove it so I can sand/prime/paint where it is. Is this ok and just reapply some type of plyable seam sealer when done?
Not trying to hijack this thread but seems the folks on this thread have probably seen this before.
Thanks!
