you can find them on ebay or at junk yards all the time. i havent had to replace one but i wouldnt imagine they are that hard. probably pretty much unbolt the old and bolt in the new. if you are new to the mustang convertibles, the motor is behind the back seal, under the well where the top folds down.

I had a problem with my convertible top motor and pump assembly. The first problem was the down relay was bad. So I switched the down with the up relay and it worked. Went to the Ford dealer and bought a new relay, and that was fixed.
Sometime later I had another problem, and this time it was the motor. Took it apart and the brushes were worn out, down to almost the springs. I could not get any replacement brushes, so I went to an electrical parts shop and got the closest brushes I could find. I had to sand them down to fit into the brush holders, but it has worked fine now for about 8 years. This is on the 1990 LX 7 UP convertible, and I would think your's would be similar. If worst comes to worst you can buy the motor and pump assembly, but stay away from the Ford dealer as they are very expensive! Good luck!
does it only go halfway when you are trying to put it both up and down? im not a genius on the whole mechanisms of the top system, but that almost sounds like there isnt enough fluid in the system. I would imagine that if the motor starts to work then it should work the whole time. not 100% sure though.
