Default baffled with the CAI/tuner issue

Thanks for all the responce I've had in regards to the choosing of a CAI/tuner for my 06 auto. HOWEVER!, I bought the car a month ago and got a transgo reprogrammer installed by the dealer because of the 2nd to 3rd shift lag. I was not aware of anything such as a tuner type gadget available to adjust shift points. I still want to get the tuner for other performance reasons but I called transgo to find out about the compadability of their product with a SCT and they say It's not a problem. I talked to someone at bama and he said he wasn't sure, that there might be a pressure conflict..

Does anyone out there run both or know anything about this?
