First Hi and welcome to Mustang Forums!! There is a TON of great info on this site and infinitely more opinions. Your get more response to this question if posted in 4.6 section, but here's a few thing to ponder:
What are your goals? What is your budget? How handy are you?..
Most start out with simple bolt ons like CAI(cold air intake), plenum/throttle body, tuner and short throw shifter. Though the gains aren't night and day, if your mechanically inclined, they are fairly easy, inexpensive, and make a noticeable difference. Next on list would probably be gears and would recommend (unless you've done them before) having a qualified mechanic or speed shop do that work. Most people go with the 3.73 or 4.10.. Next in the "bolt on" mods would be forced induction (superchargers, turbos...) or nitrous..
Poke around the site, use the search feature, ask questions and most of all have fun..
