Default clutch master cylinder

Has anyone had a problem or replaced their clutch master cylinder? I notice that I have a weird sound when pushing the clutch pedal in and out. It's almost like a squeaking, sucking noise. I installed a new stainless clutch line. I also noticed a similar noise in the shifter area. Any ideas or similar expirences would help.
