i dont know if u have fixed the problem but i had a similar problem with my stang. 1st time it would bog at high rpm that was a bad coil doesnt really sound like your issue. however 2nd time in at about 3,000 rpm in 4th the car would not die but there was no throttle response same all of 5th turned out to be a bad MAF sensor. hope this helps before u go blowing a ton of money trying to figure it out.
I actually work at a automotive shop and I had a new mass air flow sensor sent from FORD just to try it out.. turned out the mass air flow sensor didn't help. It's funny how it only occurs when the car is hot. I have a gut feeling one of my cats is clogged as soon as it heats up, but only way to find out is when i install LT headers with o/r piping and a tune. I did hold the rpm steady at 2500 RPM and checked the cats with a heat gun.. seems like the right first cat is a bit more hotter then the remaining.
maybe my timing is off? who knows. I just took off my shaker to check for some vacuum leaks around the intake manifold. I found a couple dried out & cracked hoses that should be replaced.
could it possibly be a clutch issue? If you aren't throwing codes then I would look at that next
you're the 2nd person to tell me this, but i just had my clutch replaced 1,000 miles ago with the 11" cobra. I'm honestly clueless and i officially hate this mach 1 as of right now.
I know its a rare event but it could be a bad clutch, I've never run into that personally but I have heard about it happening. Do you have any rattling coming from the drivetrain
Sounds like a fuel cut off issue? Have you tried resetting the ecu? Maybe it has a previous tune from a sct or some sort of hand tuner that was never set back to stock..
The TOB sounds like an input shaft bearing noise. Mine did the same thing, before and after a factory clutch install and I replaced everything but the flywheel. As for the bogging, try cheap stuff first, fuel filter, air filter? Are you running premium 91-93 octane? COP's? Bad gas? Try the small suff first, then maybe take it to a trusted tuning shop with experience with the 4.6 DOHC motors. Thats all I can think of.

fuel filter, air filter, fuel pump, spark plugs, fuel pressure regulator have been replaced with oem ford parts. I use 91 octane It's the only gas we get here in California. COP meaning Coil on packs? I haven't tried those, but I want to say maybe it is the coil on packs.
