So I received an update from Pro-Dyno. The Ford Master Mechanic did a recording. After reviewing it he was able to determine that all systems were talking to each other, but no systems could talk to the PCM. Looks like the first system failure was the CHT Sensor and the PCM was slowly sh*tting the bed. At least now I know it wasn't anything we did, it's the crappy a$$ ford PCM. Should know more tomorrow.

The PCM was supposed to be there Wednesday. I mailed my spare key and it should be there today. Dan said he needs to get the Ford Master Mechanic back to do his little magic. If all goes well he should be able to tune it. We'll see I guess.
