Default 1998 v6 to 5.0 swap

Having some electrical trouble hoping someone who has done this before can help. I have a 1998 v6 Mustang. Completed the 5.0 swap with my 1995 Gt that was wrecked. Everything is connected back up. Changed computer passenger side floorboard, electrical harness that runs through firewall up to front passenger side, ccrm from the overflow bottle. (There is a 4 wire connector on the car side that had a plug with 1 wire on the v6 harness that ran to computer - it does not connect with 5.0 harness). Remote keyless entry (locks, trunk, panic) all work fine. Headlights work. (No radio and I have finish connecting A/C controls to see if they work.

Problem -
When I turn the key on dash lights up but it will not try to start. (No power to starter)
If I jump the starter (by powering connector near battery) it still does not start - but turns over
The "Theft" Light flashes fast on the dash
The power windows do not work.
Fuel pump does not come on
KEOE Code of 543 - failure battery to control module


Did I miss something? I think it may be something to do with changing the computer and that causing problems with the Anti-Theft system. Cant seem to find a method to reset or bypass. Not sure what a dealer would say if I took it to the stealership.

I did take notes and should have taken pictures so I can write up a detail of what this swap takes to complete. It was very simple have both vehicles. Most of the work was completed in a weekend with me and a buddy.

Did you swap the cluster and dash harness as well?

Correct... and be OBD II.

This type of swap can be a wiring nightmare.

Did not swap out the dash yet. My understanding is that the dash will work except the Tach. The 98 has OBD-2 under dash and it has no connection according to my scanner. I have the 1995 OBD-1 under hood and it is where I got the KEOE Code of 543 - failure battery to control module

I am getting the name of a guy that can come out with a tuner and disable the PATS.

You're gonna have a LOT of rewiring to get OBD 1 up and running in the car prewired for OBD II. Id' suggest doing all the related harnesses and dash cluster to keep it easier.

Yea I had a friend do that. He is on here but he hasnt been on in years so I would say you couldnt get ahold. It was a 98 to a 95 5.0 swap but he swaped the guages and wiring and all.
