hope some one can help i have a 99 gt motor locked up and only motor i could find was a 96 gt with 63k miles on it i noticed coil packs on front of 96 motor i bought from junk yard and the motor in my car has the single coils system what will i have to change to install this 96 into my 99 gt i dont want to pull the heads off of junk yard motor and not worried about performance

All you need to do is run your Coil over plug setup and pull over the coil pack brackets.. I hope you know your going with a downgrade with the motor though, your losing about 40 horsepower.

Is there any sensors different or crank sensor intake computer difference

and doesnt intake on 96 have 2 water ports vs 1 on my 99 gt

The manifolds are all interchangeable, if possible re-use your 99 manfiifol as its a better performing peice, all sensors should carry over fine its pretty much a direct drop in. The factory tune on the ECU may varry a bit, but im not 100% sure.
